It’s pretty standard in my exp for metagenomics data from complex microbial communities (particularly from envs like microbial mats and less-studied locations) to have relatively low proportions be taxonomically classified or functionally annotated. But I have a reviewer stating that as a major flaw/evidence that the methods were inappropriate. Can anyone share any MG papers that also show this? Or any other helpful suggestions of how to respond to this criticism? 🙏
